The Southern California locations where Agents of S.H.I.E.L.D. is filmed.
When the episode opens, we see Fitz walking down a city street, supposedly in San Francisco: He soon notices that he's being followed by two men in suits, and he breaks into a run. This scene was shot in downtown Los Angeles, on the 100 block of 5th Street (between Main Street & Los Angeles Street). Fitz is walking west, on the south side of 5th Street, passing 108 S. 5th Street. Here is a Google StreetView of the same spot. Running away, Fitz turns left onto the next street: In the screencap above, he runs around the corner of 5th Street and Main Street, and runs southwest across Main Street. Here is a matching Google StreetView of the corner. The agent follows him into a parking garage: Where he sees Fitz run upstairs: He follows him up to the roof of the parking building: But he appears to have vanished into thin air: Turns out Coulson had landed his camouflaged jet on the roof, and picked up Fitz. It materializes and flies away, as the two agents look on: This parking structure is right where it should be, on the west side of Main Street, just south of the corner of Main & 5th Streets, at 545 S. Main Street. The stairway Fitz runs up is at the garage's northwest corner. In the photo above, the camera is looking east. The brown building to the left is the old Rosslyn Hotel.
