Episode 4 (of Season 2): “Cracking the Code”
0:06:58: We see a government clinic, where pregnant women are waiting to be tested;
a sign reads: "Healthy Baby Screening Registration", while an audio message
warns women of a dangerous virus, and promises help to those infected.

This is actually the interior of the Japanese-American National Museum,
at 100 N. Central Avenue, in downtown L.A.'s Little Tokyo.

was used for this clinic scene:

Under the influence of her emerging alien DNA, Molly picks up a
strange man there, and takes him home for sex.
This is "The Cafe", the studio commissary at Paramount Studios.
Paramount Studios is at 5555 Melrose Avenue, in Hollywood.
(The same location shows up again in Episode 8, at 22:00, in a scene
where Molly threatens a co-worker in order to get information.)

0:18:36: JD Richter takes Molly to a secluded, rural house, where he has stashed
his uncooperative daughter, Kelsey, who has been infected by the virus.
He hopes that Molly, a scientist, can help her.

This is the same location that the show used in the first season
as the "Wimberly Woods" campground.
This is actually Calamigos Ranch, at 327 Latigo Canyon Road,
in the hills above Malibu.
Among other things, it was the key location in the show "Bunheads".

trying to find out more about his residual memories of Molly. This takes him to
a bad part of town known as Blue-Green Circle, a drug mart.
There, he runs afoul of a pair of nasty drug dealers, who steal the kid's scooter.
Later, his friend from the lab, David, shows up looking for him. The same drug dealers
threaten David, but he's with Lucy, a new android who has been designed with
military missions in mind. She makes quick work of the bullies.
This scene was shot in a parking lot behind (northwest of) the Japanese-American Museum
where
they filmed the earlier clinic scene. The mural on the wall behind them is titled
"Moon Beholders", and was created by Katie Yamasaki.
That mural wall is on the north-facing (end) side of 111 North Central Avenue, formerly the
Hongwanji Buddhist Temple, which is now known as the National Center building.
